Is it possible to do the trip in two parts? Like from St Jean to Burgos and return a year later to do the last half?

Yes, you can stop anywhere and re-start there next year. But think of chosing a town or place where to find a train or bus stop. You will find many places suitable for this purpose!
You are absolutely free to divide the entire distance into as many parts as you like.
